so today I picked up this domain, and I might have jumped on it too quick. a search for site:mynewdomain.com shows it on google. The site has only been down about nine days so snippets of the old content show up. 11,700 results

So then I moved over to majestic. I looked at backlinks and then ran and bought the site. Then I started looking at it more indepth

fresh shows tens of thousands of backlinks, historic shows millions.

But, this is the first thing I noticed after I bought it. citation flow is 56, but trust flow is 4 Fresh results are 2 and 0.

Then I started looking at anchor text. It's all over the place, name a niche and there are links pointing at this site for it. Did I buy someone's throw away domain?

Is it possible this domain has been penalized but not deindexed yet?

Penalized domains often remain indexed. You need other due diligence techniques to find out the extent of the penalty, if there is any.
 
The low trust flow is a concern - are the backlinks mostly blog comments?
 
So, I started going through the backlinks. All wordpress blogs, all with the same theme. It appears this is embedded in the theme or a plug in, the path to the page where the link is found is very similar on each site. The link is also hidden. So looks like I blew registration cost today.
 
I am sorry to hear that mate. I think you have picked up a wrong domain. And its best not to work on it any more as it will get penalized more in the next update from G. These days you really have to dig in and look deep into the details before buying a domain name.
 
Put up a site with keywords closely related to the original theme that was on this domain. Set your title and heading tags to something that should not be too difficult to rank. Hit it with some Likes, Tweets, G+, Digg, reddit, delicious, etc. If it ranks for the terms it's supposed to rank for within a couple of week, you've got a winner. If it's not ranking even for a low comp site title, you've got a penalized dud.

By low comp I mean "Billy's awesome island getaways" or some shit that you should have no problem securing top spots for based on title tags alone. If you're not ranking for those...... you've got a nasty penalty on that domain.
 
getting Penalty and de indexed are a lot different, deindexed are mostly the domains that are caught for overselling backlinks and penalties can be many forms.
 
There are several reasons you can get a penalty.. can be duplicate content etc.. deindexed is mainly cause i did too much backlinks from spammed sources
 
I did a little more digging and found this url used to belong to an SEO company. webarchive never indexed a thing on the site, google still has a bunch of it cached. He was building spam links to this site and then redirecting to client sites to boost their rankings. Either the method died or the site was penalized and he dropped it.
 
mattcutts said that once a domain expires, its penalties expire as well, to prevent innocent people buying a domain and carrying someone else's penalty. however in reality, not sure if this holds true.
 
I'll throw a site up there with some content and see what happens
 
you can always disavow all the bad links or all the links completely and request for a site review.
 
I have another site showing in the SERPs as compromised and cleaned it up. I went looking for a link to request a site review and was lead in circles by google (typical) in reading through their blogs and forums it appears you can no longer request reconsideration unless a manual review of your site triggered the penalties. If the penalty (or discovery of a hack) was automated by googles algorithm then you have to fix it and wait.
