I think give a few days just in case. But sounds like you need to start again.
maybe redirect the old site. Depends what your goal is, and if your going for long term rankings or what.

I would say wait a couple more weeks and see what happens. My conclusions are that this update was pretty much a failure since many sites spammed to death went up whereas quality sites went down, so we might have another update one soon which will hopefully fix this upside down mess.
