And unless you're doing something HIGHLY illegal I wouldn't worry about being behind a proxy.

yeah, i use proxies just to be safe when doing my backlinks. and so things don't go bad like... maybe the same guy owns 2 of those websites and i comments with the same comment, he may notice it and delete, so i use proxies. you don't have to , no, but sometimes its worth it i guess

Im using the stuff I got from the downloads section. Can you elaborate what do you guys mean by "only the people who own the websites"?
Did you mean to say that they can see where is the traffic coming from through G Analytics?
But no one else is going to know who actually submitted the website to 3000 directories?

The webmaster of the website youre submitting to will be able to see your IP address. But if you're just submitting to 3000 different directories theres nothing wrong or illegal in doing so, so don't worry.
So even if it means submitting to thousands of directories, pr sites, rss aggregators and stuff, this is perfectly legit?
I plan to post some comments on some blogs too, again using stuff such as PR backlink pack.
If these are all ok, why is it that so many see BH SEO as 'wrong'?

Proxies should be used for comment spam as mentioned above, most black hat techniques are much worse then this. Submitting to article directories is legitimate, black hat methods are way way more sketchy than that.
