OP, look for a craked version of Rank Tracker from Link Assistant. I found one on some other seo forum a while ago and works perfectly. If you're against craked software then i hope you have the money to get it.
 
Market Samurai, SERP Book, SEO Power Suite, Traffic Travis (free up to 5 websites), Rank Tracker or Rank Tracker. Opinions/Preferences vary from person to person. But most of the tools do their job.
 
Try seopanel. It's an open source free php application. It also gives you a lot more features like directory submissions and reports check.
 
I personally use SerpBuddy, surprised I haven't seen anyone recommend it here
 
Market Samurai is good one and most of them are using it. Its very Comfortable to use it.
