Assuming the root server itself isn't compromised and also assuming this is a WordPress website, here's what you should do - likely.

If you can, delete everything and restore from a backup.
If you absolutely can't do that, then delete absolutely everything except the wp-content folder and the wp-config file.
Make sure there isn't anything rogue in the wp-config file.

Upload entirely new core Wordpress files matching the version of WordPress you had just in case updating breaks the site.
Then you want to create new Database passwords and new WordPress user passwords - at least for admins!
Make sure there aren't any other MySQL database users connected aside from the one required for WordPress to work.
Change the WordPress Salts.
Scan the site with Wordfence and clean as necessary. Don't just delete stuff it suggest also, actually look at the change log. Sometimes authors will change version numbers or something and it will result in a false positive of malicious changes.

If it's not WordPress, than these steps aren't applicable I suppose, but you get the idea.

Also make sure all your plugins and such are updated. This isn't fool proof as sometimes vulnerabilities take awhile to patch, but at the very least we want to lock out the hacker (which is probably just automated software) from easily injecting stuff again.
