lost my website ranking with new theme

wait for some time If it doesn't come back change to your old theme

I don't get it, so are you guys saying Google deindexed your links when you change your theme? But whether you change the theme or not the backlink structure will remain the same so why would Google deindex them? I can understand the drop in rankings but cannot understand the deindexing part.
