The script has to request Messenger permissions from the OAuth system in Facebook. If the user grants it then yes, you can send chat messages on his behalf.
Facebook does review each application of this sort though, for obvious reasons.

They're gonna review it case by case. What would you tell them the purpose of this script is? If you say "spamming inboxes" you obviously won't get permission.
