Linux is definitely the WINNER. File permissions is better-off on Linux that's why Linux hosting services often offer that drop-in all that you have root-folder unlike on Windows servers with the pub/cgi folders that can drive you crazy. Moreover when it comes to using PHP CMS like WordPress go Linux e basta.

To give a further input, Linux is way more reliable when it comes to web hosting, it is simple, light and efficient and easily tweakable. You get rid of the extra OS layer which wasting ressources just to run an OS.
However, you may pick Windows for 2 reasons, either you need some .net / asp technologies or your system administrator you already have is preferring windows.
