I use the rank tracker premium add on for scrapebox I believe it is only an additional $10 right now. 
load it up with a number of your sites once and let it go. Super easy and has some good options.

I use Serpbuddy which is on sale here. Its pretty good most of the time (I track about 200 keywords with it).
But to be totally honest, I also have some proxys that I use because I know then that I will definitely have an accurate result (very occasionally, Serpbuddy seems to miss-report some keywords).
