Keyword density question - phpbuild thread related

Hi i just started onpage seo and the threads by PHPBuild are kind of my go to but they are both closed so i gotta ask this question here. So in my article i have a 2 word KW and while my onpage KW usage is just 1% - used 7 times (acording to Yoast), when i view the source code of the page it appers over 30 times. This is because i think i choose a preety complicated theme (with dummy content loaded) with a lot of add on, feeds etc., and also because my KW are in the domain name also. So now, when i see the source code and i see the menus which are default on every page and contain the KW in it, plus the achor links to the menus (from the theme itself) the KW is seen all over.
So what should i do? Should i exclude the KW from the menues/images to reduce it as much as i can or google knows where to overlook the KW (used in the automate code from the template). Can anyone point in the right direction ? 10x
 
You should possibly look at ways to reduce this % by increasing the overall content length. Deleting some of the keywords from within your content and replacing them with plenty of long tail variations or alternatives.

For example if your keyword is television instead of using that word, go with TV, Tube, Telly, Box - You get the idea. Theasaurus is good for finding similar words.

Then once you've done that check the kw density in http://tools.seobook.com/general/keyword-density/ and adjust accordingly. This should get you started/

So this tools checks out the whole page, not just the text area? 10x a lot
