I put the same url as watermark on many accounts without any problems.
Been doing that now for at least 10 months.
Never had any problems with Google. All sites used for this are indexed.
The only reason I had different accounts banned (by YT) at the same time were the identical tags and descriptions.
If you want to be completely safe you could do the following:
1.) Have one domain where your money is made
2.) Buy a couple of domains that you use as your watermark
Don't use free domains for this. They are too long to use for type-in traffic and they look unprofessional.
3.) Redirect the domains from step 2 to your money making domain
But as I said before, I never had any problems.

I've always used .tks for watermarking, they are free and not sub-domains

No problems at all.
I'm assuming here that it's not a domain where you already have a lot of traffic and is a big earner already.
There's always the chance that the domain-name gets tainted. Just depends on what you're offering in your vids.
If you piss people of they might talk about it in forums, blogs, etc. and this of course will not add to the credibility of your domain-name.
