is that safe, because one site was hit really bad with penguin 2. But it hasnt been added yet. Other sites are added. What do you recommend. In fact is google webmaster tool useful in anyway? I see all my sites have good standing, no errors, and the traffic is crap

No it is not safe at all. Previously I has 2 sites in a single webmaster tools account. One of the blackhat site got hit by penguin and guess what.....The 2nd site which was brand new also got hit [total white-hat site 1 month old]. Never put more than 1 site under account. Stay safe - Enjoy life!!!

I've never once had an issue.

People get pretty paranoid over this topic though, so everyone will tell you no.

There are way too many factors that influence a shuffle/dance/sandbox etc. These people that say they know it was because of G's webmaster tools are making fear based guesses.

I've had alot of sites banned in the past. I can't be 100% sure that it was google webmaster tools, but to be safe I do the following:

    No webmaster tools
    No Analytics
    No Adsense
    Hosted on a different server
    Different whois details

Webmaster tools does not increase position in the serps.

As previously mentioned from another member, if you're dealing with White Hat sites then using one account is fine. If not, then make the best choice you can as to how many accounts you want and/or need.

Yes 1-2 accounts is more than fine, but on long run it is better to have them each on new IP for inter linking

I use different accounts and have about 50 of them. And i consider my sites white hat. All it would take is one website to raise a red flag and you have everything listed for them to view.
