I have a php script (with css and include dir) that I want to integrate in my wordpress theme (header/footer)

What is the best way to do it? I saw a few plugins that claim they can write php, but i'm pretty confident it won't be sufficient as my script requires another folder and css to work properly.

Would hosting the script on my server and then framing it into a page work?

    Please give me some suggestions

If you can help me, I can pay you...

The only other thing that will matter, is the file permissions. As long as your web user has permissions to run the script, there should not be any problem. Start with 0777, then 0755 and keep reducing ...

Any of the plugins can write PHP onto a page or post, but if you're looking to modify the header and footer, why not just edit your header and footer files?
