Get a notepad and a pen.

Draw out your proposed linking structure, then just follow it step by step. This will avoid confusion and keep you from being distracted.

    Example:

The basic idea is, you have to "filter" out the spammy links, and not link them directly to your money site. Keep the high authority links, and more low authority ones to make them look natural, to the main website.
If the links aren't spammy, for example, manual blog commenting on a not-spammed-to-death blog, then you can link them directly to your main site.
If you are doing scrapebox blasts, spread them out over the articles that you've submitted on Article sites, or like in G-S-T's diagram, web 2.0's and stuff. Don't, under any circumstance, link them to your main website.

I suggest you read a bit more before you start working with your main website. There's a lot to be learned on BHW

Wow, as someone who is new to this, that is confusing and daunting as hell.

Looks like I've got a LOT to learn

That's just an example, a complicated one. Make your own. Basically, you are creating your own internet lol.
