Yes, not all kinds of links need indexing tools.
In fact, links from websites getting search traffic typically get indexed on their own very fast. Most people using indexing services don't use them for such links; they're typically used for tiered links, web 2.0 links, links from sites that Google somehow finds it hard to index(remember there was a widely popular Google indexing issue) and finally another group are for those who want to get backlinks of their expired domains recrawled ad re-indexed fast.
Quality guest posts, niche edits and quality PBNs typically don't need indexing tools.

It depends on what type of links we're talking about. But in general, yes - if the links are of good quality - Google considers them benign and will not interfere with natural indexing. But still, some use indexing services even for expensive and high-quality links. I have not seen a case where it hurt someone so far.

People are recommending omega indexer. I don't know if its any good or not though.

1/ Yes indexers can be detrimental. You NEVER use an indexer to index pages from your money site.
2/ No, it's not just because a website has authority that webpages will get indexed. @SmmRapid is 100% correct and only a fool with 0 experience would say otherwise. I've had plenty of backlinks on authority websites that didn't use the noindex tag, displayed a https status code 200 and a valuable content which would still wait for indexation if I hadn't used an indexer (or my own hacks).
3/ Who are those "people" who recommend Omega? I don't know any of them. I've haven't heard of Omega in years, now. People nowadays usually go with SL VIP or IMN.
4/ Use an indexer? Use a reputable one (spend a few bucks, that's worth it), use it only for Tier 2, and Tier 3 backlinks, and use good shorteners if they are too obvious.
5/ Never use on a G product (YT, BS, GS, etc.), unless you don't care about the longevity.
