The thing is that it seems to be common only for websites that were flagged or penalized. Do you observe this on penalized sites?

As the spam update rolled out from Google. You would need some quality backlinks and content. Also, if the viewers like your content, your rankings will be less affected.

Try to remove bad link from your sites that can be reason for indexing issue.
