Indexed but not submitted in Sitemap

We just moved our website to https and after that Google Search Console showing this in Coverage Report.

When I check sitemap by typing "mywebsite.com/sitemap.xml" it showing everthing is ok. All the URLs are included in Sitemap.

Another thing, I wanna mention is Sitemap generator only pick homepage of our site, whenever I generate a Sitemap file. Even Screaming Frog not picking any URL. Anyone have any Idea?

Which seo plugin are you using cause I saw this issue on my clients site using. Yoast, and even if you get this error there’s a high chance that it’ll be indexed

Yes, we are using Yoast. URL are indexed and showing, when I check with Site://mywebsite.com.
 
Can you check is there any error code Scraeamingfrog shows?
