How to properly check google indexed backlinks?

Well ... basically, I'll give you an example. For a niche I've posted on my site like a week ago, I made 25 manual web 2.0's. Submitted them to instantlinkindexer that time, and that was it.

Now ... 2 things.

1. If I look on google webmasters, I see 7 links indexed out of those 25 I made.
2. If I do a "Check Indexed" with Scrapebox, it shows me 23 out of 25 indexed.

Which one is the real deal? I'm assuming Google Webmasters ... since it is owned by google ... but, I want to hear your opinions, guys.

Webmaster tools doesn't show 100% of the indexed links intentionally.

If you want to check indexed links manually, put them into the Google search box and check.
 
Just using site operator (site:yourdomain.com) on G should be fine and almost all softwares use the method internally to identify links indexed. Also the number of links indexed may differ with servers in different countrries like US(google.com) or UK(google.co.uk) or w/e.
 
Google Webmaster tools does not report 100% of all the backlinks pointing to your website. You will have to get third party tools to do this for you. Check out Cognitive SEO. You can setup e-mail alerts and be notified the minute a backlink to one of your domains has been found. Pretty neat tool. You can also check out Ahrefs and Majestic, but those require you to login each time and check manually, so its a bit of a pain.
 
GMT doesn't always show all the data they have about your site.Another tool you can use is majesticseo.For GMT,Links are probably there, you just need to wait a bit longer.

Sorry, but if they don't show all the links, how can the disavow tool work properly?
