Make sure you use exact same permalinks incase this is backup and restore stuff you dont need to worry about things specially, Simply restore it will take little time to regain SEO on Website B.
Note: Make sure to delete everything form website A or you will get penalty on duplication

Do i have to remove content URL in Google Search Console of website A to get deindex immediately?

You really dont need to anyhow when someone visits they get 404 error or blank page. But if you can delete its much better.
