how to de-index a domain?

Looking to reuse content from an old domain which was flagged for unnatural links. How can I de-index this old domain so the new site doesn't get flagged by Google?

Either delete the whole old site, and leave it blank for 1 week, or you can nofollow/noindex that site if it is a WP site - this can be accessed through the site's settings.
Either way, it may take G possible 1 week or longer for their cache to update, but if you need to stimulate their cache update, you can delete the whole site, then build links to the old-deleted site, and when the spiders go visit the site and discovers nothing, they should reflect that on their cache respectively.

Use webmaster tools.
