I outrank my affiliate's store website with my own, but I am wondering if at a certain point Google will notice that I link to them and rank them higher in search results as a result. Do you do anything to prevent this from happening? I could include the link in javascript, or have it hidden in javascript until the user clicks... any ideas are appreciated!

Don't hide the link...don't do anything. The fact that you link to your affiliate's store doesn't mean they would rank above your site.
