how does a cloaking plug-in work? few questions

    I've read here that someone recommended to use pretty link plugin for cloaking,
    and it popped me a few questions:

    1. is it for wordpress only? what if my website is not on a wordpress theme?

    2. in what exact method does this plug in work, and how can I manually do it?
    e.g, does it create a folder with an index.php file that has a redirect,
    or does it change something in the .htaccess of the domain?

    3. are there alternative methods for this type of cloaking?

    4. what are the pros of this type of cloaking?

    a. not letting your visitors know that your'e an affiliate? but most visitors probably aren't savvy enough to recognize an affiliate link, so what difference could it make? did anyone of you made an actual case study to measure the effect of such cloaking on conversions?

    b. is it for SEO as well? if so, is it proven to help against ranking penalties? why won't the google crawler crawl deep enough to find out that it is an affiliate link? because of an no-follow meta tag on the page? but you can put the same meta anyhow, so what's the difference?
