One of my 3 page websites was hacked by Japanese and they injected links.

I completely scanned my website and even the hosting service scanned all files and didn't find anything else.

They build 3k+ links and all are indexed in google manually. It takes a lot of time so I need some help so I can automate or any other method to remove these links permanently.

I just want the homepage to index in google so can we make all pages non-indexable so it will remove all links automatically or any other way ?

Suggest me some tips regarding this.

How they injected links ? They replaced all your internal links with their ?
Deindexind all your pages , will just remove them from index (but propably not bad idea, it depends how those pages looks, if they are completelly filles with those japanese links then deindex so google wont put penalty or something for spammy site)

You need to go into search console and check the Valid links. I have been removing 8k+ over the last few weeks. This is the process to do so:

  • Log in to your account
  • Choose “Removal” from the “Index” menu
  • Select the “Temporary Removals” tab
  • Hit the “New Request” button (keep it on “Remove this URL only”) and enter the URL of the page you wish to remove entirely from search results and Google’s cache
  • Then click “Submit Request”
If you have the money I would suggest you get a VA to do this for you as it's on a link per link basis. From what I understand what happens is that they will take your URL and append their keywords/pages/files to that URL. Hit enter and send the URL to an indexing service and you have essentially created a new hacked link on another website. I'm pretty sure the thread was in BHW too.

Hey i Know this manual method
as it was temporary method links will come again after few months as some people remove links from server files and many remove them using extension.

Exactly so after this you still have to manually remove these links on your websites, don't forget update your sitemap and resubmit it again.
