yahoo explorer is your best start which will show you the links, what you do from there is up to you.

If the site is more than one page (which I assume it is based on the fact that it has 250,000+ links), you can get a bigger proportion of those links by using a tool like scrapebox to first scrape all of the pages of the site (or just get all of the links from their sitemap).
Then, run the backlink checker on all of the pages of the site. This will maximize the number of links you get out of the yahoo link: command.
Alternatively, I think that tools like majesticseo and the seomoz tools may be able to get more than 1k of the backlinks.

One hack that usually works to get around the 1K limitation on reporting is to make the search engine's "date range" part of your search, looking for a range that returns roughly 1K per search. It's a bitch with 250K links but can work well with lesser numbers.

I don't think there is any tool which can do that... In my knowledge yahoo explorer shows you maximum and that is merely 1000 backlinks...Off course you can use different url from same domain and can get list of more backlinks but for any single url limit is 1000.
