I have two questions:
1- When recovering from a penalty such as "Google Webmaster Tools notice of detected unnatural links to http://etc", do you apply the method you describe in your post only to your homepage or also to the inner pages that were ranking before?
2- You recommend to get out of google webmaster tool which I think it makes sense. But how do you rank for a country specific target? Because the best method I know to do this is by selecting the target in google webmaster tool.

1) Do work on inner pages too - you should be always doing a bit of work to inner pages.
2) Build geo-localized backlinks. As simple as that.

Bravo. I pretty much agree with what you have posted. One of my best backlinkers was a security guard who had never used a computer before and I had him making links when he was not doing Security stuff (Which was most of the day). He did not even have a HS Diploma but he was kicking the butts of the "Trained" people. Talent is talent and I respect it when I find it.

But still it is not indexed.
What i do next?
It was ok before, Lost all traffic after enabling the wordpress multi site option and creating bookmarking site in subdomain.
Now i removed the multi site option.
But still its not getting traffic.

Are these single pages you're creating or spread over a number of web2 sites? What web2 system(s) do you use?
