Is it a problem if I add the main site into Webmasters and also use Analytics code in that? I am hesitating to put that as I feel that I am giving an open chance to Google to check any backlinks I make. Is it right or wrong?

I don't recommend adding a SEOed site to GWT.

Why it should be a problem? Google can see any information from GWT even if you do not use it. GWT shows you only backlinks that Google already found, nothig more.

obviously.... however you hesitate to show your back link it will easily found it by google.Depends on from where you get the backlink. If you are getting the backlink from a blog which is visited regularly by the bots, you should see the backlink picked up pretty soon....

I recommend you to use some other analytic checker like, awststs, elogic, stat counter and much more, you can be safe from google

Google webmaster tool only track already indexed backlinks, so if you use or not google get your back links.

I think google already sees the backlinks, regardless of whether or not you add the site to GWT.
