They track all links, and can provide comprehensive report on where your traffic is coming in from, type of keywords, and it can even filter bot traffic as well.
Just that the do follow would have some score in the SERP ranking, but that doesn't limit gwt from tracking the links accordingly.

They track all kinds of links. Therefore, they are tracking both. You're wrong if you think that they are only tracking do-follows.
