If I want google to disavow some of the link I have do I have to do it in the format they suggest?
They suggest I do it like this

# example.com removed most links, but missed these
spam.example.com/stuff/comments.html
spam.example.com/stuff/paid-links.html
# Contacted owner of shadyseo.com on 7/1/2012 to
# ask for link removal but got no response
domain:shadyseo.com

Can I just just post my urls like
website1.com
website2.com
etc?

also note if u upload same file 2x or same site 2x the 2nd time will allow URL start producing juice to you so I would suggest you keep a track of URL u submitting in and don't allow submit 2x same URL as it reverse engine
 
You should be disavowing the domain, not just the URL.

Make sure you upload the text file in the right encoding options as well.

Finally don't plan on the disavow doing anything.

I received a manual penalty, I hope it's going to be removed after the disavow.

It won't be. Google doesn't remove penalties by submitting a disavow file. They want to see that you put effort in to remove the links. I am assuming though that you have a link penalty. The only way to remove a penalty that is link based is by removing the links that are causing the problems.

If I were you I'd find a link removal service to help you now as you will just be wasting your time hoping the disavow removes your penalty.

It will be an endeavour that will last months.
The disavow was always the 'final steps' you took if you tried but you couldnt personally reach web masters to remove your links.

Whilst they will still use your disavow links to fuck up many other websites and link sites - they won't just turn off your penalty.

I am still very much against feeding anything into disavow - We are cannibalising our own industry guys.
