I've got a pretty good puzzle website
it has some good links and some bad links I got a few years back.
I got a message in webmaster tools for bad links - did a disvow and a reconsideration (2 times)
And does what Google says in response to the last time?
That I still have some bad links such as: http://www.ahapuzzles.com/links.htm

This is ridiculous !!
http://www.ahapuzzles.com/links.htm - is a great link for my puzzles website !!! it is a real collection of puzzles sites, WTF?

What am I supposed to do? can I tell them that this is a genuine link? or will they be angry and not re-approve my site one more time?
It is so annoying to live in a world that you always have to be afraid of Google.
 
Just remove the link or ask for a no-follow. ahapuzzles may be a great site for you but if Google doesn't want it remove it. That is your best bet, reconsideration request is a pain in the ass.
 
Don't argue with them mate, otherwise it's a lost battle. Technically it's a good link, but it's on a links page with 113 external links on it, which they consider a link farm. Just play their game and remove it.
 
Why should OP remove it? Can't he just put this link into disavow file, and send it to Google?

Yes he can, but chances are they won't lift the penalty imo.

you think there is a difference between adding the link to the disvow, and removing it for real?
I tried contacting some webmasters for removing but maybe 1 in a 100 will reply and remove it.
 
Have you already inquired with the web admin for the site where the link in question is being listed to ask if he has had any recent issues with Google himself? Might help you to shed some light on the nagging "Why?" of the situation.
 
Disavow all of your links and start from scratch. That is how google want it to happen anyway.
