I don't know if there are many people here doing link audits ;) If so, that is a super easy technique to get more links from your Google Webmaster Tools account http://www.linkresearchtools.com/case-studies/get-more-links-google-webmaster-tools-gwt/

    TL;DR

If you got domains with subfolders, add those subfolders to Google Webmaster Tools as a separate account. This way you can get MANY more links (and data).

Simple solution, much better than scraping etc.

I'd rather use Ahrefs than waste my time using GWT. Ahrefs is much more comprehensive and shows lots of information about your links. Using all three major link research tools can give you an even wider view of your backlinks.

I prefer GWT for check back links because it provide domain wise and page wise back link information. It is best tool in its category.
