Believe me or not, not having an SSL is the issue.
Also, don't link to /index.html, just use the canonical URL.
Or even better, don't link so many times to your homepage on your homepage.
On a side note, I would make Long Time 5-7 hours and Over Night 12 hours,

That is frustrating has happened to me a few times and sometimes I just wait and watch and I jump back again, so it may just be to wait for a bit and see what happens.
Other than that check out your backlinks in case something sinister is going on.

I know the issue as you said this happened to your all keywords than there's nothing to worry about backlinks and there's no update recently. So the simple solution is just to update your content with 10-15% more words of your total words in the post. Nothing to worry it will come back with this in about 2-3 days maybe more.
