Ffmpeg ofcourse. I have a script somewhere in my laptop. If you don't manage to find the solution, let me know. I will search for it and post the script here.

i have some python based script but ffmpeg is suprisingly slow when i watermark many videos ,thanks for the help gogol ,will let you know if i dont find a solution

Hmm something must be wrong. By the way, it should take some time for each file, as the watermarks do not appear magically. The watermark has to be applied in each frame, then re-encoded (i guess), so expect some delay.

Btw, this answer does exactly what you are looking for..

P.S. You can drastically improve the timing if you get a good graphics card like 1080ti or something.
