FL will not use new custom settings? Bug?

Hi Guys,

I've recently purchased FL and have had some issues with updating/changing my custom settings.

I've removed and replaced some queries and comments with new ones, but when i run my process it starts liking and commenting on old queries that no longer exist in my custom settings. Anyone else have this problem? Am i doing something wrong?
