Any server side programming languages could be used to make mafia wars...
eg. PHP, ASP(VB, C#), Java, etc.

That is true javascript is used in the front end.
But there is alot more going on "behind the scenes" in the backend.

I think some people may not realize they are playing a game (or app, whatever) on a different server, even tho it appears within facebook.

You can use php,jsp,perl,ruby ,
it's up to you ,there are many tutorial that can help you.
