I had to refund a buyer on yesterday and instand of hitting the refund botton on paypal, I just sent this person some money. Would this send a red flag to ebay or paypal

If paypal or ebay contact you just tell them and I am sure they will be fine with it.

i have done that before and just asked the buyer to just refund so i could send him his refund in correct way

I sent it to him and he didn't have a problem with it as long as he got his money back. What about ebay and paypal though will they find out?

you should always hit the refund button because you get the fees back in paypal. plus he could still charge back the original transaction.
