Had a site that was ranking in the top 3 for competitive keywords, that took a -20 penalty back in Feb 2012. There were no warning in webmaster tools etc...

I have tried everything to recover this site, but it seems to just sit where it is on 3rd or 4th page.

I was just thinking, the site has a single popunder on every page (including the homepage). The popup brings up an affiliate page.

Does anybody know if popups can affect your serp position?

I've never seen an official position from Google, but you can't go wrong following the same guidelines they give for AdSense:
[TH="width: 20%"]Product[/TH] [TH="width: 20%"]Allowed?[/TH]
Details
Timed pop-ups [IMG] Not allowed Google doesn't allow pop-up windows of any kind when entering or leaving your landing page.
Self-closing pop-ups [IMG] Not allowed Google doesn't allow pop-up windows of any kind when entering or leaving your landing page.
Intermittent pop-ups [IMG] Not allowed Google doesn't allow pop-up windows of any kind when entering or leaving your landing page.
Pop-ups generated from the ad itself [IMG] Not allowed Google doesn't allow pop-up windows of any kind when entering or leaving your landing page.
Download pop-ups [IMG] Not allowed Google doesn't allow pop-up windows of any kind when entering or leaving your landing page.
Pop-unders [IMG] Not allowed Google doesn't allow pop-under windows of any kind when entering or leaving your landing page.
System warnings [IMG] Allowed with limitations Google doesn't allow fake system warnings, but genuine system warnings are allowed.
Interstitial pages [IMG] Allowed with limitations Google allows interstitial pages, as long as they don't hinder a user from exiting a site. Interstitial pages are unexpected web pages that appear when navigating from one page to the next.
