yea, it's a good question, i'm wondering about this also
but maybe there's no tool available for this task atm
but you can always hire a freelancer

I came across one http://twitwipe.com but I didn't test, it uses api so of course its going to take really long to delete thousands of tweets.

Nvm I see spanky already mentioned the site.
