Deindexing dynamic PHP pages risky?

    I custom built my own e commerce website with PHP and many of the links currently look like it:

    product.php?productid=246

    The homepage of the website is ranking fine but the product pages are not ranking at all.

    I got a hunch it's because of the URL structure.

    I intend to URL rewrite the pages to something better like this:

    category/product-item/

    So I intend to do the URL rewrite and deindex all the old pages using GWT. Anyone had experience with URL rewriting a site with current pages what are the best practices for doing so?
