I have a super small niche..

In the niche, people are selling their own specialized product themselves.
I want to create an affiliate program so I can get a chunk of their revenue.. but they all have different systems for selling.

Does anyone have advice for "creating" an affiliate system from the ground up?

That's exactly what I do with my website.

It depends on your niche but what I did was contact the people selling their own products directly, usually through their business email. I would send a spreadsheet of my web hits and traffic and how it relates to their product and tell them we could setup a system where I profit a small amount based on each sale i get them from my site.

I'd ask if they were interested, and most (all but one out of 15) said they were. Then I organized a skype call so it was face-to-face, got to know each other a bit (since we're in the same political niche we could talk politics and connect) and talked out the details. Some people I was able to convince to get higher per-trade deals than others.

Then I did a share-screen and setup the affiliate network using a freeware tracking program. It just generates a link and tracker to track the user when they go to the others sites, and if they buy it puts a notification on the program for both of us to see. That way, I don't have to trust them or they trust me on the affiliate sales - it's available for both of us to view. I can track who goes to their page and purchases, and they can confirm the sale.

Works out well for my site and the sellers.
