I have set up a domain in byethost, bhough there a mydomain.org and webhost for 1 year, now i have bhought a mydomain.com in namecheap. Have seted up the servers and all fine, but when i go to cpanel in addon domain, and insert my new mydomain.com, one folder is created in public_html, so mynewdomain.com is created but also creates automaticaly a subdomain in my myolddomain.org has it is my main domain that was created in the beggining, like mynewdomainname.olddomainname.org.
Is there any way i can set up mynewdomain.com has the main domain and ge ride of the subdomain that is created in my current main domain ?
If its not possible, can you guys please tell me if there is any problem regarding SEO having a subdomain of my new domain, inside my old domain?

You have setup your add on domain perfectly. And it would work without "mynewdomainname.olddomainname.org"

SEO wont have any effect on this.

Just upload the files in newly created folder and those will show up from your domain "mynewdomain.com"
 
if i understand you correctly, you need whm to accomplish what u rely wanted

sounds like you clicked "create subdomain", instead of "addon domain".

i dont know about installing yourself, but usually u buy it from the host. get a reseller account or a vps, then it will come with whm.

doesnt matter, even if you create addon domain, the cpanel system will by default create a subdomain of your add domain, exactly the way that is being explained by the op on his first post.
 
Do you want your .org domain still? Or do you want to get rid of it and change to the .com ? If you want to get rid of it, then you need to contact your host to switch the domains around for you. If you want to keep it, then yes you did it right by adding the .com as an addon domain.
