Alright, I bet this question has been asked before but I just want to ask given my circumstances.

I tried to start cloaking my links and changed my permalinks on one of my websites (wordpress). When I did that my whole website crashed and it was back to square one.

On my other site, I have changed the permalinks to: /%category%/%postname%/

Where do I go from here? Which plugin do I need or are there any instructions for me to follow?

Changing the permalinks has nothing to do with cloaking.
Check the Cloaking and Content Generators section for some options.

permalinks and link cloaking are apparently different, you don't have to change permalinlk settings to make the link cloaking work.

There are various link cloaking tools available for wordpress, i personally recommend going with wp traffic tools as the plugin does a great job when it comes to link cloaking, the plugin developer hudson is constantly updating the plugin and have a great support system.

Usually for SEO purposes /%postname%/ is what you should use for your permalinks. If you have wprobot it's stupid simple for cloaking affiliate links. There are so many options I am sure you find one if you employ the search function.

Search for the GoCodes wp plugin.

Code:
http://wordpress.org/extend/plugins/gocodes/

I usually use Redirection (the WP plugin) to hide my affiliate link. I link to 'http://domain.com/go/offername/' and then let Redirection take care of redirecting users to the affiliate offer.

Pretty Link Lite is a great plugin to hide your aff links, using it and love it. :)
