I hope I have understood your question properly.

I use Woorank dot com.

It is not always perfect, but helps me troubleshoot all my sites. Shows quite a bit of detail, and how you can fix different areas. You can also do custom branded reporting for SEO clients.

I use woorank too. It's a really nice tool. Another good one is linkaider. It's not an audit tool but it does a good job of checking health and link structure. One of my favorite methods is using Google's keyword tool and putting in the domain name of the site I'm doing the audit on to see how Google sees it as far as keywords and all that.
