What are the best ways to optimise 3rd party online stores like Amazon, Ebay, Shopify, Etsy, etc.

Well every store has it's particularity & own internal search engine. You don't "bulk-optimize" them. You need to learn how each one works & improve it.

As TayaX says, they use different algorithms, so you have to try different 'tweaks' on each one.
