I have been curious about this as well. I recently started working with affiliate links and still trying to figure out the safest way to cloak them.

You can use free TDS by replacing the domain (additional redirect for target users) and filtering traffic from bots.

You can cloak affiliate links the same way as you cloak other traffic using cloaker. The key is to use a safe cloaker which can cloak your link perfectly. some of the the cloakers which can help you are justcloakit, Trafficshield, you only have to be wise to choose the right one for you in your budget.

Good question because I was confused about this for a while too took me some time to even understand why you'd want to hide affiliate links from crawlers in the first place.
