Can anyone suggest some standalone programs that will run on Linux, which allow the direct acceptance of crypto AND also provide some kind of access by command line, RPC, or API so that it can be integrated with a store? I know that you can, for example, download bitcoin-core and accept bitcoin directly but is there something that lets you accept all kinds of crypto without having to install each client separately? Big plus if the blockchain does not need to be downloaded or can be partially downloaded.

You might want to look into payment gateway solutions like BTCPay Server or CoinGate, which offer multi-cryptocurrency support and can run on Linux and also provide APIs and command-line interfaces for easy integration with your store.
