There are several tools, one is moyea flv editor pro and it does work well.

I m not too sure about the best. But I do use ease 123 to watermark videos but a 30 MB video sizes up to 70 or 75 MB when I use that. Any tool that actually watermarks without increasing the video size drastically ??
