Right now the 2 most important tools are GSA & Scrapebox.
I've heard very good thing about FCSNetworker but haven't tested it myself.
If I was you, the best thing you can do is setup 2-3 test websites, then test out 2-3 methods that have been posted here. Once you have something that works, then just scale it up.
