Anything by Errol Morris, my favorite was the Thin Blue Line though.
 
That new one in the lounge right now about the 2 blonde Swedish twins is one of the most jaw dropping things I've ever seen in my life! Beyond belief.

I also really like Scratch. A documentary about a little known section of instrumental hip hop called turntablism. Its very advanced scratching and mixing.

This, I have seen it, very good documentary.

Apart from this, anything by VICE on YouTube really interests me. They have a bunch of different documentaries and they're really diverse but most are really interesting. You should definitely check it out.
 
Can't come up with the best documentary but I will rather name a movie which I feel is a must watch. A Beautiful Mind. It's based on the real life story of an American Mathematician John Forbes Nash Jr. who went on to get a Nobel prize for his impeccable contribution in the field of Economics Sciences. Btw I won't name it as the best but I definitely loved watching the documentary of the legendary boxer Mohammad Ali. Cheers :)

Senna: If you are of a certain age you may cry during this one !
Not quite Documentaries but in an autobiographical style.
Persepolis: although the book is a more enjoyable read
Waltz with Bashir: Really powerful movie

Two hour doco from ESPN 30 for 30 series about how the cocaine culture influenced the Columbian National soccer team. Absolutely incredible.
 
Bodysnatchers of New York.

Its absolutely gruesome. Its about funeral directors who were stealing peoples bones, skin, tissue, etc and illegally selling them to medical companies. They were replacing the bones and limbs with plastic pipes.

None of these tissues were tested and signed off illegally. So people were getting marrow from 80 year olds with cancer, HIV, etc. I would link the video here but its no longer shown!

It originated from 4OD, Channel 4 in Britain.
