Backlinks pointing to 404 pages.

Ideally it would be good to recreate the same or similar content on those pages that no longer exist. And then you could redirect the juice around the site using internal linking.
If its a small number of pages / links then it should be ok pushing them to the homepage like you have done, but think about if its a very large number of links then its probably not a good sign if every single one of them is redirected to the homepage.

how many 404 pages is the key. If there are 100's of pages then it could be an issue. if there are like 10 15 pages. It wont hurt much
also check whether the plugin doing 301 or 302 redirect ?

301ing 404s to the homepage doesn't necessarily keep their value the same way that recreating the pages does. They're considered to be soft 404s, which are (in theory) basically the same as 404s.
If you're not going to recreate all of the pages, at least run the URLs through Majestic or similar to figure out which pages are actually receiving backlinks. Make pages at those URLs. Other pages aren't necessarily as important.

So the optimal thing would be to recreate some content in the URLs which received links.
If I wanted to change the silo structure of the site and subsequently the permalink structure, however, that would be impossible to do.

the best thing you can do is to keep those links as they were.
if the content is the similar you can try posting a similar content to the same URL,
redirect means that the content is moved > when a person clicks a link he meant to see a content he wants to see.
I use Yoast SEO to manage links redirect.

Yeah and tell the Google "Here I am, wolf, come eat me". If you use such plugins in your PBNs its freaking huge footprint.
