Backlinks not appearing in Google Webmaster Tools

Are backlinks that are not appearing in Google Webmaster Tools not counted? Or does Google take in consideration all indexed backlinks but only shows few?
Your help is much appreciated.

To me backlink checkers in general all have a gray area. I have a site that had an infographic page shared on pintrest about 15k times and google used to show me those as links in webmaster tools. I have built some links to my sites before and experience a rank increase but they never show in webmaster tools either. Best thing to do is make sure the link url is still alive and search the url in google exactly as it shows in the search bar. If the url comes up then the link is indexed in my openion. So yes, links may sometimes NOT show up in wmt even though they are alive.

Thank you for your answer but my question is: if for example i have 20 backlinks and in Webmaster tools there are only 5 links, does this means 5 links will be taken in consideration when it comes to my website rankings.
 
No, they will all be taken into account regardless if they show up in wmt or not.
 
Backlinks in Google Webmaster Tools takes some time untill they start to appear but that does not mean that they are not counted, they are.
 
GWT never shows all your links.

Regardless, I swear they program it to intentionally mess with you.
Some days I'll hit links, and it will show links, 1 hour later, 200 links drop, then they all show back up a few days later.

If you can find the link in google by searching the URL, then it's indexed and you shouldn't worry about it.
 
Don't worry, it takes some time for all your backlinks to appear in Google webmaster. All your backlinks will be counted by google, whether they are appearing in webmaster or not.

^^ This as well as the fact some of the links may be de-indexed and you may not know about it.
 
I have a new website that I have built some links to which are not showing up in GWT. However, I am getting serp gains from the links. I know they will show up eventually, you just have to be patient.
 
Different Backlink tools gives a different set of Backlinks for your site so don’t worry, it may take some time to show the backlinks in the webmaster.
